Haters gonna hate. I like DIMA's memories. I think it's a wonderful use of the building system to create a unique puzzle. I've played it multiple times for any playthrough where I've wanted the Marine Assault Armor. Btw, there's an exploit to complete the final puzzle really easy, for anyone who got aggravated at that point.
Some quest items will be removed automatically when the referenced quest is completed...some not. If you're on PC, you can remove them with console commands.
